Messi handed PSG the maximum points in the 58th minute with his third goal in his last five league games.
The Argentine captain was flanked in the attack by Vitinha and Hugo Ekitike, while Renato Sanchez replaced the suspended Marco Verratti.
Messi almost added the third goal but his late effort hit the woodwork.
Up next for PSG is a French Cup clash with Marseille on Wednesday at the Stade Velodrome.
PSG are now eight points clear of second-placed Marseille, who play Nice on Sunday.
Messi has now scored 10 goals and recorded 10 assists in the Ligue 1 this season.
